Harness is usually referring to the wiring connector and bundle.

So if I was to buy a head unit that came with an ipod cable, I would be in the clear? That is to say, does the harness warning really only say that you might not be able to use the cable you already have?

I don't know the specifics on Scion HU's. But my interpretation of the OP's post with:
Quote:
  • has Aux connection via harness (not sure if it’s the same as the 4Runner harness)
  • Aux input unclear (some on the 4th gen 4runner boards report they can’t get the Aux input to work)
  • Aux Input (not sure if it’s the same as the 4Runner harness)
means the plug for the Aux input (on 2006+) 4Runners may either physically be different behind the HU or it can plug into the HU but no functionality of the Aux input when hooked up.

If the Scion HU you're getting, I would assume the included iPod cable would work. I'm not 100% about it and best if the OP or another Scion HU owner can chime in.

I have the T1809 in my 04. VERY easy install. Half hour. Steering wheel controls still work. I highly reccomend it.
