Ok, here goes:
1. Engine, brakes, transmission, transfer case = same as V8 4runner Sport Ed. Why? Well, Sport ed has the bigger front brakes which is found on GX.
2. Ground clearance = same because they share the same wheel/tire, axle housing, and front suspension.
3. Breakover and departure angle favor GX because it can lift it's ass. Can the Limited 4runner do that?? (i am not sure.) I think that the 4runner can only self-level, but i could be wrong.
4. GX with Kinetic suspension (KDSS) has significantly more wheel travel than 4runner and Gx without this option. The KDSS is quite impressive. You can read more about it here:

In my opinion, KDSS is a more significant system than XREAS in terms of handling and off-road ability. XREAS is mainly for on-road handling. KDSS uses larger anti-roll bars, so on-road handling should be good. In off-roading, when the wheels are articulating, KDSS disconnects these anti-roll bars, allowing for amazing wheel travel in front and rear. So, it's a double benefit.
5. GX also has electronic adaptive shocks that can change from sporty to comfort setting.
6. More headroom in GX because it is taller, while 4runner is more sporty (thus less headroom).
7. GX has more sound deadening material and thicker front glass...all to make it Lexus quiet.
