One option for the factory roof rack is to make crossbar mounting brackets and use Thule or Yakima cross bars.

I made these out of high-strength stainless steel angle iron, grade 8 bolts and 3/16" steel flatbar. This allows the crossbars to be mounted much lower than the Yakima or Thule mounts, and it only cost about $70 for the mounts vs $200.
