That's good -- although anecdotal. Having the bolt exposed is a clear entry point for water. Even if the water doesn't make its way into the roof, it can do damage to the bolt inside the threading.

I'd definitely recommend putting plumbers tape on the bolt and sealing the exposed portion of the bolts with silicone. I don't think it makes sense for anyone to infer that's a ridiculous suggestion.
