If you want to clear the check engine for CA emissions, you need a 2003 or 2004 MT Tacoma ECM. They are getting hard to find.
That's what I had to do on mine. Check out Tylers build he did a similar one to mine. I did not swap the wire harness. I just jumpered my AT harness and it worked just fine.
