Your transfer case will mate up just fine with the M/T. You don’t need to do anything special with the wiring, just re-use your auto wiring harness and cap the A/T plugs that are no longer used. That’s exactly what I did on my ‘99 Limited, my multi-mode transfer case works just like it did with an A/T.
Also, just re-use your old driveshafts. The M/T is 1.25” shorter than the A/T, there is enough travel in the slip yoke on the front driveshaft to compress it that much and I just put a 1.25” driveshaft spacer from Low Range Offroad on the rear driveshaft.
