The limiteds have an extra plug on the engine harness than the Sr5. I am pretty sure it is for the multimode on the transfer case. Did you keep the transfer case or did you use the one that came with the manual? Once again different years make for a difficult electrical swap. If you use the manual engine harness and ecu you will need to take the plugs off the auto harness and run the correct wires from the manual harness to those plugs. Its going to take a lot of comparing both wiring diagrams side by side
