I've almost got this figured out
I don’t know from experience, but I would assume that if you have a power antenna and want it to go up and down, you should hook up the antenna wire. In my 4th gen, I just plugged the actual antenna into the back of my head unit, with a splitter of sorts to attach both antennas into the head unit.

I have never used the illumination/dimmer wire(s).

As far as I know, there are no more “Toyota” wires. I have a lot of wires not hooked up to anything, especially with all the stock speaker wires. Assuming the industry standard colors, I have only used the red, black, yellow and blue wires.
