Since the hatch was replaced, wonder if they got a production date hatch that matches close to your 01 production date. I'm guessing they did cause before 7/98 and after 7/98 the hatch has a different part number and could be slightly different fitting. Plus the license plate surround is different.
The wiring inside the hatch and the rear hatch ecu is different too pending production date, key-less entry, theft deterrent system, etc.
As a starting point, I would try to find out what is the part number on your rear hatch ecu and match that to what your 01 should have.
