dont let your dogs in the truck wet or muddy.... my lab distroied the back of my runner, thankfully i had a husky cargo liner, but that did nothing for the back of the seats and the wheel wells and the side panels... also any lose straps ect they will chew on so be careful there too, like with the head rests.
2yo english lab had him sense 6mo

I have dogs in my 4Runner all the time. I'd get a pet barrier and keep them in the cargo area. Just don't keep any disk brake quiet back there, ask me how I know.

for my guy he stopped chewing at about 14-16 months, but that is super early, and he is a super mellow lab. very laid back(well trained) so most people think he is about twice his age... his size doesent help that either, hes about 85 +/- lbs...

I really like my canvasback rear hatch area cover. It covers the back of the seats and the cargo area and is water/mud repellent.

I have a smaller dog that doesn't shed, so I don't mind letting her roam the entire 4Runnner. The only thing that p's me off is when she puts her nose on the windows, and the scratches on the pass. side air bag from her standing up there when I get out.
If you have leather, I would recommend keeping the pups in the cargo area as mine (only had leather for about 2 months now) already have some surface scratches from her nails. When I had fabric seats, this was not a problem.

my dog was my kid. so he went where I went.
usually had the seats down so he could lounge. or just do a towel on one seat.
he didn't chew nothin, so I was good.
Just used a vacum once in a while.

put them all the way in the back and get a gate to block them from the cab portion.

I've got a Yellow lab that will be 2 in June and have had him since he was 6 weeks old. For the first year I worked with him every day and sometimes a few times a day on obedience. He quit chewing on the kids' toys around 6 months old but the key is discipline and he will listen. Also work on letting him/her know what it's toys are and that chewing anything other than their toys is not cool. Shock collars work well too, a light tingle on the neck and they won't typically do it again. I put my dogs collar on my arm and got up to level 4 of the 10 shock settings and I've never had to go pass the 5 setting on my dog. However I've found the 10 setting works well on kids... (im just kidding).

My 140lb Boerboel got sick on the way to the mountains to go hiking and dumped in the back of the 4Runner, then threw up right after. I couldnt do anything about it then because I was miles away from any town. I ended up pulling the carpet and pressure washing it and its good as new.
I now have a section of junk carpet I cut to fit the back with the seats down, if he does it again ill just throw it away. Its cheap, removable insurance to keep your 4Runner smelling and looking like there isnt a dog living in it.

We've got two labs that hang out in the back seat. They've got one of those water proof seat covers that hooks on the headrests of the front and back seats. The only thing I've been unhappy about is the doors are marked up from their claws, and we keep them trimmed. The hair and water and mud get all over everything, but that comes with owning dogs that live in the water. One thing that's nice- the 4Runner still cleans up well without having to try to hard.

I never let my dog onto the back seats. He loves to stick his head out the window, so sometimes I'll fold one seat down and let him have his fun. Otherwise he's stuck in the cargo space on the Husky liner.

My miniature schnauzer is practically my son, so we travel every where and he LOVES to sit on top of the sub box when the bass is hitting and look out theback window. Also I keep a chew toy in the cargo area and always throw it in the back (he brings it to the front) so he will play with it back there.
