I had a similar problem.

For you to be able to program your keyfob all the doors have to be closed.

The problem is, if your rear hatch has broken wires, the computer will think the rear hatch is open, and prevent you from programming.

This is what happened to me. After I repaired the wiring to the rear hatch I was able to program my remote. I had to help the door locks up and down by hand, but it worked.

Thanks for the replies. I checked the rear hatch wiring and confirmed all functions are working normally. I also tried performing the programming steps for the VIP RS3200, but that did not work either. I know all doors are cycling the locks properly, I know the ignition cylinder recognizes when the key is inserted and responds to the different modes correctly, I know that the door switches work for detecting open or closed, and I know I have the factory keyless entry system. The body ECU and the Backdoor ECU seem to be working just fine as well. Maybe it is because the car is Canadian? At this point, I'm not sure what to do. I may try checking the functions of every line on the ECU's

Having the same problem on a 99 SR5. I still have one original remote that is working so I know the truck is capable. I just can't get into programming mode. I must have tried 10 times on separate occasions. Is the sequence the same for an SR5 as opposed to a limited?

Hey guys, I'm wondering if there is a simple way to see if the 4runner knows it is locked without me opening up the door again and testing the sensor. Does it honk when you lock and close all the doors? Does the security light do anything different? Is there any way to tell if it knows it is locked? That could be the problem for me.

I have a lead on some info. The dealership said they couldn't program my remote because the VIN is Canadian and they don't have the licensing tools
