You say you replaced your alt. Did you use high quality OEM, or aftermarket parts store. I have had this issue with aftermarket alts on many vehicles. Same issue on my brothers drag talon. He was getting low voltage, replaced alt and after three different ones we threw in a 220k mileage OEM alt I had laying around. Bam 14v solid.
I also see you have audio system. Unhook all cables from battery and see if that helps also. Then you know you have a wiring issue wiht the amp.
