4spd auto having trouble downshifting into 1st

So I've noticed a issue that I'm thinking is coming from the trans. Whenever I come to a relatively aggressive stop, a few seconds after I've stopped completely, i feel a slight jolt in the truck and my RPM's rise a bit. I feel like the issue might be that the trans is getting stuck in 2nd and then figures out way late that it needs to be in first. Sometimes it doesn't even shift into 1st at all after a stop and I end up starting up again from a stop in 2nd. Has anyone had this problem? I had the trans flushed a while ago and I'm thinking that could be why. The filter has never been changed as far as I know. Should I start mentally and financially preparing myself for a 5spd swap? lol

While we're on the subject, what would I need for a 5 spd swap other than the transmission, ecu, flywheel, clutch pedal, and master and slave cylinders? Can anyone point me in the direction of a good writeup? I currently have a J shifter T-case and would like to keep that (either find it on the new trans or carry it over to the new one) so would I be able to keep my front driveshaft? or would I still need to get a different one?

My truck has done this a few times when I get on the brake hard say in traffic or at a light n get on the gas, it feels like you get on the gas before your truck could shift into first?

Yup! that's exactly what it feels like. Do you feel that jolt/thud too?

Are you sure it isn't - Clunk after semi hard/hard braking

Come to think of it, my front output shaft is a little low on grease since I changed out the front output shaft seal. I'll regrease it and see if it goes away.

i have greased everything changed all fluids.( vacation getting ready for hunting n snow wheeling), but i still have gotten this not a clunck more like it it was going to downshift when i got onto the throttle n it was catching up.

I looked into using ECT and have been driving around with it for a bit and I haven't felt it clunk since. I guess the computer is forcing it into 1st before I come to a full stop now.
