Can the stock roof rack handle a 28' aluminum extension ladder (14' long) ?

Weighs about 50 lbs.

Yep, I tied a 17' canoe to factory rack and drove 70 mph on freeway, had roped to front bumper. Make sure your rack is solid and tight to roof rails. Shit happens though Lol.

No problem. I run double stacked 32' and 24' long distances, in fact sitting on my roof now, just about to pull them off. I've run a 40' up there a few times.
I added 2 extra factory cross bars, so 4 total. The factory roof rack I think is rated for 160Lbs, I've had a few hundred pounds up there before with a serious amount of lumber, haven't bent my roof yet. People camp on top of these things. I use ratchet straps for the bottom ladder and bungee the other on top. For the 40' I also take ropes and tie off on the bumper D rings. I've taken some serious crosswinds and holds tight driving 80mph.

I ended up putting a 28' fiberglass one up there which was considerably heavier and it was fine. I also found out that my 24' aluminum ladder (40lbs) makes a great rack to carry a few 16 foot long siding boards! I'm continually impressed by what I can fit in/on a 4runner. I had a whole 4x8 OSB panel in the back too (with the door ajar the back is a tad over 4' wide. I've often had 8' to 12' boards in there with the window down. The perfect DIYer vehicle.

As long as you hold it with the 1 left arm through the open window you're good!
