I finally got it!! After about 3 months I have finally figured it out. I had purchased on eBay several 1999 4Runner key fobs that were 3rd party and not authentic, genuine, OEM Toyota key fobs (2 for $15) but none of them worked. Whenever I went to sync the fobs, the locks would cycle twice showing that the fobs were rejected by the 4Runner. BUT the fact that the fobs were rejected showed me that the 4Runner had fob capability and that the receiver was working.
Then I decided to buy some authentic Toyota fobs on eBay (2 for $70) and they synced first try!! All of the fake ones I had purchased on eBay had the FCC# HYQ12BBX but they would never sync. Then the real ones I had purchased were HYQ12BAN and they synced first try.
So if anyone is having trouble getting theirs synced, make sure you have the right FCC#. For me, I couldn't check the originals because I bought the car without them so it was just trial and error.
