Help with any knowledge on the RS3000 VIP security system (1998)

Quick situation background - 1998 4runner limited with port/dealer added RS3000. I've done a ton of research just to get a fob programmed and working. I have the TSB on how to program it as well as an RS3000 manual I found online. I have a grey 2 button factory remote as the TSB describes for 1998.

With the key on and the programming button depressed for 3 seconds, the Toyota Security LED doesn't ever illuminate as it should so I can sync the fob. Looking at as much wiring as I can see with the left kick panel off, everything seems intact. The only non-stock item is the radio. Does the RS3000 system interface with the factory radio at all?

Also, what is this for? It has a button on the back that will illuminate the LED. I believe it's connected to the blue glass breakage sensor.

I actually have the bottom dash panel out right now in my 98. Have nothing close to looking like that. Back when I bought my truck 5 or so years ago it came with a FOB. Never worked. Tried reprogramming years ago. The light on line never came on either. All that said I put an aftermarket head unit in before I even unloaded it off the trailer when I got it home all those years ago lol. That could certainly be an issue for me. I'll know more in a few hours. Gotta tie up loose ends on my timing belt, water pump, and valve covers before I go crawl back in that floor board

I have a 98 Limited and can maybe help. However, I don't recognize that light under your dash at all. My glass break sensor/flashing light is on the front of my center console near the rear window glass switch, beside the parking brake. Can you share a picture of the center console area?

The actual security module is under the driver seat and I didn't have any issue purchasing a 2-button, gray fob from ebay and programming it.

I have a 1997, I'm on my second after market head unit. My 2 button remote works fine. So the head unit should not affect it.
It's possible that the memory in your unit is full from previous owners ( I think it only holds 5 remotes). try to erase all previous remotes first. Then try to program your new one. hope this helps.
