Sorry to hear about the loss of your rig. I don't think that swap has many differences except injectors(which work with both ECU's), and I'm not sure if there is a difference in a few electrical plugs, but you have the engine wiring harness and everything to change whatever comes up so your good, might wanna do the rear main and oil pan since its out and inspect the flex plate throughly, since it's rare to have access to these components. I think you have to do the oil pan to pull the rear main seal housing if I remember correctly from the last time I did that years ago. And you'll need at the very least 4' of 1/2" extensions to reach the trans to engine bolts, don't loose the engine to trans alignment pins in the process sometimes they stick to the tranny sometimes to the engine and get forgotten/lost.
Well, regarding the other shops diagnosis,.. It doesn't have lifters, so I dunno what more to say about that, except I wouldn't be asking them for more engine related advice.
I'd pick the quietest, cleanest, lowest mileage and best compression motor you can find, I know the JDM stuff is a crap shot now, use to be the go to in the early 2000's, now you just don't know till you open it up and then they void the warranty because you opened it, can get sketchy quick.
