There is a problem with the rear door. There is no rear lock cylinder and the lock actuator does not work. It make some noise but does not move.
I probably will just find a new door from a wrecker as it even with the silly prices in Canada at a wrecker it's cheaper than buying a new lock cylinder, Lock actuator and lock and the missing actuator rod from Toyota. The back window does go up and down. :-)
There are also two holes in the rear door where a previous tried to access the crank for the spare tire. But that can be fixed.
Sorry for rambling but the question is should my SR5 work with Key Fob's or is this an option? It does not seem to have the theft deterrent horn in the engine compartment so I don't think it has the anti theft system.

The dealer is correct. If your door lock motors are worn/tired, they won't be able to lock/unlock to complete the programming sequence. The security computer can sense if the door is locked or unlocked, so it won't program if one of them won't lock/unlock.
You can rebuild the actuators for about 20-30 bucks in parts. Here's a thread -

I did it on my Land Cruiser, allow 3-4 hours for the job. The first one will take you the longest, and you will only spend 30 minutes on the last one. Use good glue and clamps to hold everything together. Don't get greedy and try to do more than 1 at a time. You risk mixing up parts, or not getting your glue up done properly if you are using a 2 part glue.
