Need help finishing Auto to Man conversion! **Electrical**

Hi guys,
So I have been looking all around for infos before posting here, printing all kind of wiring diagrams, buying the haynes book but with no success. Please share any other post that could answer the following questions if it already exist.

Project details:
Véhicule is a 1999 Limited Auto
Donor is a 2000 Manuel according to ECU p/n. (trim unknown)

Conversion is mecanically completed and the truck is running with the Auto ECU and Park switch on Park position at all time (tie wrapped underneath vehicule).
I do have the engine harness and the Manual ECU from the 2000 and would love to completed the conversion properly and get rid of engine light, see my cruise control back and have back up lights working again but I am encountering some issues with the electrical part of the project.

First question: Auto engine harness has 2 plugs that connects to the ECU and 3 plugs that connects to the body harness (which I have a hard time finding in wiring routing diagram).
Manual engine harness has 2 plugs that goes to the ECU and only 1 to the body harness. I CANT FIND WHAT THE 2 REMAINING PLUGS FUNCTIONS ARE. I red something about fuel pump relay..

I tried to start the truck with these 2 plugs disconnected and it would not crank at all. So what am I suppose to do with these?

2nd: I cannot find any electrical wiring diagram for manual transmission !? All in the books and shopkeypro are about automatic transmission.

3rd: Is it more simple to hack the auto harness and ecu to get my cruise control and back up light working? Is is true that I wont have the same performance and fuel economy running the Auto ecu instead of manual?

4th: These is the Immobiliser issue. My truck has it for sure and the manual ecu seems to have it as well since there is the IC900 EPROM chip inside the ecu. I think I could figure this one out with the other threads I found about it but I would have to find someone around here that is capable decrypting and transfering data to the new chip.

HUGE thanks in advance for your help! I'm getting so dizzy with all the infos I'm gattering but most of them does not apply to my specific year of leads to no answer.
I will post pictures of my harness later today.

The limiteds have an extra plug on the engine harness than the Sr5. I am pretty sure it is for the multimode on the transfer case. Did you keep the transfer case or did you use the one that came with the manual? Once again different years make for a difficult electrical swap. If you use the manual engine harness and ecu you will need to take the plugs off the auto harness and run the correct wires from the manual harness to those plugs. Its going to take a lot of comparing both wiring diagrams side by side

Thanks for your reply! I am using the transfer case from the manual tranny since it was attached to it. I already had a t-case with no button since the tranny had been changed before (with another t-case attached). So it is and was working great, no problem other than the 4x4 light flashing in the dash.
Team_Jake pm'ed me today with what sound like a good plan. I will keep the auto harness and fitt the manual tranny connectors on it to get back up light, clutch switches and hopefully cruise control to work again. He also supply an awesome diagram to do so. And I am meeting a Immobiliser guy on thursday to see if I can use the manual Ecu with my key, he said I should be fine! And the Manual Ecu is plug and play with the auto harness (I was surprise too). This way I would keep everything fron the body harness connected. Lets see hoe that goes!

I also found this but again, no wiring diagram for manual tranny..? Or maybe I'm too dumb to see it!
