The clamping force is the same, but the torque values are different due to the different bolt designs. You can use the flanged bolts on 01-02 as long as you don't use the boot protector. I don't think the boot protector really does much, but I don't have them on mine either.

Lower ball joints are the same part number for 96-02. Right LBJ 43340-39585 left LBJ 43340-39465. Flanged LBJ bolts 90080-10066 59 ft/lb. LBJ bolt w/washer 90119-10933 37 ft/lb.

yea, i bought oem upper and lower control arm bushings/ uppers were 33.75 each x 4, and lowers were 57.21 each x 4. about half the cost of the whole control arm. i'm the original owner of my 99 sr5 and i have 210k miles on it. i've never had any issues with it at all, but i think its getting a little tired so i'm doing some preventative maintenance, starting with the front suspension.
