Interesting. So you're saying that you COULD in theory keep the stock Limited auto ECU (which would then retain all of the awesome features from the car, like the immobilizer, Limited transfer case w/ locking center diff, security system, keyless entry, and 4x4 dash light indicators, etc.

This is what I'm trying to figure out, because I want to do this swap in the future but I don't want to get rid of all the awesome features and ESPECIALLY not the awesome transfer case that is in the 99 - 02 4runner limited, which has has center locker. The SR5 manual transfer case that the OP is swapping in does not.

LMK thannks!

The SR5 case (j-shift) is ALWAYS locked (no differential at all). Sounds like what you want is to keep the AWD (4Hi unlocked), which is reasonable. It will require custom front and rear prop shafts (no factory matching lengths to use).

The 4WD computer that runs the transfer case is separate from the Engine/Transmission ECU.

If you change to an SR5 ECU, all you lose is the immobilizer. The alarm/keyless/4WD system/dash indicators/etc. all can remain if you wire things up correctly.

Big update! I painted the manual swapped 4Runner. Went with Tamco braind paint base/ clear . I chose the OEM color, Imperials Jade Mica (6Q7).
But what's gone now is the 2tone . I am loving the color again, and I am loving the solid color, I always felt the 2-tone was too 1990's. I showed how I masked to get the lower door jambs painted as well.

I really love this color, one of Toyota's best IMO. the truck looks so much more updated with the 2-tone gone.

Amazing build! Great looking results on the repaint, you did this yourself at home? Man I would love to get mine repainted.

yep, painted right in the driveway. came out 9/10. I strategically waited until February for a few reasons: #1 its not too hot out, air is cool & dry (no humidity) , no leaves or pollen flying around.
