Why did Toyota put a diagnosis port in the engine bay after we got OBD2?
I've seen ports like that on pre-obd2 cars, and you could do some basic diagnosis by jumping contacts and counting the number of light flashes. I understand it's purpose on pre-obd2 cars, but why do 3rd gens still have them?

Is there anything you can do from that port that you can't do on the OBD2 port? Or is it completely redundant.

Diagnostic port for technicians to use. It gives you ABS codes and the like. OBD used to not give you everything (and often still doesn't unless you have high dollar scanners like Autel's). OBD2 just provided slightly more in depth information over OBD1, which basically just said "yep, you got a problem in the engine somewhere"
You are correct too, jumping pins E11 and T1 or something like that flashes your odometer to provide specific ABS codes. It's also how you go about clearing them if I'm not wrong. Been about a year since I've had to do it last so memory is a little fuzzy.

So mainly ABS stuff. I don't have ABS, Toyota probably installed it on every 4runner anyway and left out the pins for it.

I've heard that Toyota had a scanner that plugged into it, is that true?

I can find converters to OBD2 online. See no reason to buy one since there is already an OBD2 port.

The port is Toyota's proprietary design that was made to meet the "OBD1". There is no universal OBD1 port, and California CARB (smog related) didn't like that, so they mandated everyone use the OBD2 design after 1995.

Some Toyota specialty tools used the underhood port to operate/communicate with different components like the ABS pump or the fuel pump.

Yes, they did. Long gone at this point, I'd expect. But the 3rd gen was designed/built during and just after that swap to OBD-II in America - and before the rest of the world adopted it.
