I recently picked up a 2000 with Tundra brake upgrade. The calipers are red, so I'm assuming that it's the ebay upgrade kit. Now, the problem that I'm having is super-soft brake pedal. Basically first 75% of pedal travel do nothing, and the last 25% do the braking. On to of that, it doesn't feel right, 4runner barely stops. Most of the time I have to use 95% of the pedal travel to come to a stop.
Any ideas suggestions? Has anyone swapped out/upgraded brake master?

You need to bleed the brakes, starting from rear passenger, rear driver, front passenger, front driver.

Make sure the rear drums are adjusted and bleed the brakes to start...
The rear drums should self adjust with e-brake use, but parts can seize and people don't always use the e-brake.

This was the condition of my 00 T4R when I picked it up, still is. I just haven't gotten around to seeing what's causing the e-brake to not function, I'm guessing like
@ phattyduck
suggested, previous owner never used it so it just seized. After I did my Tundra brake upgrade, I bled the front brakes only and not the rears so my soft pedal is still an issue (not as dramatic as yours.) I haven't gotten around to bleeding the rears too... Man I'm lazy!

That's your main problem. When I got my 4Runner from my sister (she had it for ~5 years), the brakes were pretty similar to how you describe them... At least 50% of the pedal travel was useless.
I have a California truck, so nothing was seized. I did have to take off the drum and spend some time spinning the star wheel to get the shoes snug with the drums. There is also a bellcrank adjustment that might be necessary and there is also an adjustment point inside the cab (though that probably won't be necessary).

So it wasn't the bleeding issue, still soft pedal. So now time to replace brake master?
Does the Tundra master fit the 4runner?

Bell cranks are e-brake components, attached to the back of the drum and activated by the e-brake cable. They're basically spring-loaded levers that trigger the brake shoes inside the drum to grab the brake drum (thus applying brake pressure)
The in-cabin adjustment is a set of nuts on the threaded end of the cable that attaches to the parking brake lever and are used to help remove slack.

EDIT: Just ordered Toyota 04493-30232 master rebuild kit ( $65 HERE). And I'm going junk yard hunting for missing e-brake bits.

No e-brake = no rear drum adjustment = bad brakes!
Unless you want to manual adjust the start wheel on a regular basis...

Did this upgrade, highly highly recommended. Nice, linear, clean stops. No more shimmy or vibration through the wheel. Picked up some calipers at the junkyard, blew them apart, cleaned and scrubbed thoroughly and rebuilt with new OEM bits. Needed to trim the dust shield but not by much.
13WL fits under the 16" stock wheels but only just barely. No rubbing or anything though. The wheels look like this (not my truck but example of wheel design).

1998 Toyota 4runner 2.7L 2WD brake upgrade
I have a 1998 Toyota 4runner 2.7L 2 wheel drive. I have good brake pads but still get the shaking when braking. I want to do the Tundra brake upgrade, but I'm not sure if it will work on the 2WD version of 1998 4runner. Can anyone give me some clarity on this and what parts I need to get?

It is basically the same. If you have a 4-cylinder 2WD, you probably also have 15" wheels unless you have upgraded. If so, you need 16" wheels to fit the larger brakes. Also consider changing out the rear wheel cylinders to the 16" wheel version to match the upgraded front brakes.
