Did you use the harness kit from Crutchfield to retain your factory steering controls? If I want to keep the factory steering wheel controls, bypass the stock amp, and install all new speakers what is the best harness to do so? In doing this I’m guessing I will lose the two rear pillar speakers, front center dash speaker, and the two front door tweeters is that right? I’m sure this has been asked somewhere so if it has then just shame me publicly.

No public shaming from me, but you should look in the audio section/do a search for answers to your stereo upgrade questions. Not too many audio experts are going to see your question here.
I have even posted in several of the audio threads. Regarding my stereo, I replaced the entire JBL system with a new head unit, new amps and new speakers. I did not buy an aftermarket harness. I only used four wires on the Toyota plug, so I clipped it and attached the four wires I needed manually. You can use component speakers and retain the front door tweeters, but I bought coaxial speakers. I have two amps in my cargo area wired straight from the battery, and I added new speaker wire from the amps straight to the four door speakers and sub. My head unit has no internal power - it is a “dead head”.
I don’t know what would be involved re. retaining all the factory wiring, but bypassing the JBL system. I did it in a way that I could easily understand.
I don’t have steering wheel controls yet, but it’s on my list of summer projects. I bought a control unit that plugs into the back of my head unit, but there are several wires that I have to connect to my Toyota wiring, and I haven’t looked at it very closely yet.
