Since you are not looking for a ton of bass I would get a powered underseat sub to replace the rear one. It would be a more cost effective route, less complexity and saves funds to buy better speakers or more mods. I like these but there are many more options.

Honestly the biggest issue has been the lack of time. We just recently relocated here and just moved into our new home a few weeks ago. Got way too many house projects, along with a 9 month old boy that basically leaves no time at all for the 4Runner right now.
Thats why I figured I find a reputable shop to just replace all the speakers, sub, amp, and redo the wiring so that everything is done correctly.
