LKQ won't warranty the engine if I put a Tundra/Sequoia 2UZ-FE into a 4Runner because they show it as not compatible.

As long as the engine you get doesn't have VVT-i, then you should be fine. If you get a VVT-i engine, then you are going to need the ECU from the Sequoia or Tundra. That might also mess with the transmission.
LKQ are idiots if they can't determine that the 4th gen 4Runner had the V8 option.
The 2UZ should be the same between the models, as long as it's not VVT-i.
