Questions:
1.) For the TRD Pro wheels - should I buy oem equivalent TPMS sensors for the 4th gen (i.e. from rock auto or toyota directly)? I assume they will be programmed for the car BUT will they fit the wheels? I am new to the world of TPMS so I don't know if any of them are wheel-specific for a given wheel or valve stem design etc.
2.) For the factory take offs - any idea if the included TPMS are compatible w the 4th gen?

According to this Toyota dealer's part website the 5th Gen TPMS sensor should be compatible with all 4th Gens, and vice versa, at least up to 2017/2019.
There's 2 different sensors listed as fitting the 2006 T4R, here are the 2 links, if you scroll further down each page it lists compatible vehicles, one is compatible from 2004 to 2017, the other from 2004 to 2019.

That being said you will however have to have any new or used sensors paired up/programmed to your T4R's TPMS ECU otherwise they will not function, most tire companies/stores should be able to program the new sensor, also of course any Toyota dealership can do it as well.
The reason a new to your vehicle sensor has to be programmed to your vehicle's TPMS ECU is otherwise it would be sensing tire pressure from other Toyota vehicles with the same compatible sensors close to your vehicle and their sensors sensing yours.
So the answer is yes 5th Gen sensors will work as well as new sensors.....after they're programmed.
