Anything is possible if you have the tools, means and expertise. Here is probably the question you want to ask: Is it economically feasible to completely change perfectly good transmissions in a one year old vehicle? Only you can answer that.

Along those lines; it's probably cheaper to simply trade in the vehicle for one with a manual transmission.

Just go buy some beater with a stick so you can get your 'fix' then enjoy driving your 4R the way it was designed to run.

I have to agree with the general sentiment here, don't do it. Along with the expected mechanical issues of putting a manual into a vehicle that was never intended for one there is also the issue of ECUs. Unlike older vehicles, modern ones have a computer for EVERYTHIING. So you'll have to address any issues where the 4Runner's computers are expecting something from the stock tranny/transfer case and whatever you swap in.
As much as I like driving a stick, it doesn't seem like something that is going to get much return for your investment of time and money, if it can even be done.

I love Animal House!
I think this motor would be 10X better with a 6 speed manual behind it. Would it be anything I would undertake? NO!
If I was going to do it I think I would go full Toyota diesel swap with a manual...If I had 23K to play with I would be here, Toyota and add a SAS.
It might be a consideration when the current drivetrain has about 250-300K on it, as by that time I am sure all new vehicles will be just terrible.

this MIGHT void your Toyota factory warranty.

I really don't think toyota would do this.. and, even if they would, they would, most definitely, add a clause about this being covered..
That would be plain dumb for them to cover a complex conversion like that.
A shop a do some work for has those requests often.. but at around 20K pricetag, most people run away, and trade their cars.

Incorrect. Dealerships can and will often help install aftermarket goodies, under the understanding that it may void your warrenty. Your warrenty covers X running at Y, which was tested in that specific configuration. Before Toyota or ANY maker releases a vehicle they do road/real world tests to see if a specific vehicle configuration is reliable.
Your warrenty is very, very specific. Failure to follow specific mantiance guidlines can and will often void a warrenty. This is why, at least while in warrenty, you have the dealership do the oil changes. They will have a record and there isn't a risk of some admin clerk somewhere blaming lack of oil changes.
While I doubt a toyota shop would do this, there isn't any policy against it that I am aware of, as long as the customer is fully aware it will void a warrenty.
Dealerships make a lot of profit off of NON-WARRENTY repair work. Having someone with too much money on their hands asking them to do a complete tranny replacment would be a lot of bucks for them and in these lean times you may very well have a dealership do it depending.
Since Toyota has not tested that configuration, how would you ever know its reliavbility? You can't honestly expect Toyota to cover a malfunction on a custom design that they didn't invent? That is ridiclulous to assume that is their liability.
