Toyota sets up codes for these packages, so you just have to figure out what the code is for what you want and what it encompasses. For the most part you can not break up the package, unless that option is available with another package.
For example Entune maybe available without KDDS, but not the other way around. Just depends on the car and available options.

And to add to what Danny said above, it apparently differs region by region...ie. my dealer told me that here in the north east region it is physically impossible to get a TE w/ KDSS and no entune ANYWHERE in the US; meanwhile people from Colorado region told me that they can get that all day long, lol.
Best way to figure out what you can or can't get is to "build" your vehicle on the Toyota website, and punch in your respective zip code. This will give you and idea of what configurations are available to you in your own area.

Thanks...that clarifies it for me. I have a 12 LE with Entune (and the 3-yr "trial" subscription), but when I read your original post, I thought you were saying that if I didn't extend the Entune (which I rarely use) past the 3-yr free period my smart key wouldn't work... my mistake...carry on...

I carefully decided whether to wait for the 2014 or go with 2013 and remember reading about Entune coming standard on all 2014 versions.
Toyota | New 2014 4Runner Features Rugged Exterior Design Matches Its Authentic Off-Road Heritage
I still don't understand why Toyota would get rid of projector headlights and LED tail lights only to bring them back as "new" features for 2014. If T had brought back the Torsen locking center diff (like in all the 4WD 4th gen models) rather than part time always locked 4WD and/or the automatic climate control which aren't available on Trail Edition (only Limited), I would have held out for the 2014. But they didn't. So I went with 2013. This weird marketing track record leads me to think T might pull a fast one on us 3-4 years down the road concerning Entune.
My local region is Gulf States which sells very few TE in the first place but I did manage to find one with Entune and one without. Both had KDSS.

If they never got rid of them, what would Toyota have to upgrade on the 2014 model, lol. I think it just a strategy to get some people to want to upgrade to the mid-cycle refresh.
But anyways, I think you made a wise choice, you certainly CANNOT go wrong with a 2013 TE, especially with KDSS Congrats!

I am trying to see if they will allow me to activate the Entune in my FRS still. It did not come with it, but I installed the display audio with NAV and Entune. I hope I get it for free too.

I just called Entune to clarify about the free service. I was told that everything is free but I don't believe it until I see it because the traffic alert is embedded with Entune. On my Avalon; however, half of Entune is the free (the things that you get for free anyway on a cell phone) Navtraffic, fuel prices etc are supported by SiriusXM and still have to be pay for. Kinda funny that on one vehicle it is handled totally through Entune and on the other it is handled partly by SiriusXM. Needless to say the Navtraffic on the 4Runner (handled by Navteq) is way better than the Avalon(XMtraffic).

I got it as well, was kinda glad to hear since I am investing time/modding the Entune headunit.
-On a different note, I received an update last Friday in the mail on a USB stick to 2.2.0 version. Now it will update via bluetooth on my phone, and I have more apps now as well. Anyone else get an update recently?

Do you have more info on how you installed the Entune system?
Does the HD radio, Bluetooth and all the other features? Anything doesn't work?
