I have found the BEST cups for use: Toyota Land Cruiser Association (TLCA) Cups=Double-walled stainless steel. Fit well if you remove the rubber inserts in the cup holder. I set mine on the top of our trash bin while working on the FJ40 and went back (in 105 degree temps)=was uncomfortably hot to the touch and VERY cold inside! Have kept iced drinks cold overnight in a warm living room. Do not interfere with driving and will last at least 1/2 a day with cold drinks. Well designed lid. They were $20 and well worth it=we have 2. Also fit in the wife's RAV.
Unfortunately, not shown on the TLCA website any more!

My only issue with the cup holders is not being able to fit a Gatorade bottle - the larger one. I always end up having it on the passenger seat until it falls down to the floorboard.
Reading through this thread cracked me up, and reaffirms that we all our different people, in different situations, and with different opinions.
Personally I think the cup holders in the 4R are fine and it isn't some obvious design flaw. The ones in the doors could be a bit bigger, but still fit most bottles I've put down there. Yesterday I had a 24oz bottle of water and an empty 20oz stainless bottle both crammed in the driver's side door. The front cup holders with the removable liners seem to fit a variety of different sized drinks and bottles (including the Nalgene's which I never had much luck with). Usually if I need more than a couple cup holders, I'm packing a small cooler anyway.
This is my first Toyota and the cup holders are adequate, but in the way. I wish they would just get rid of the console shift and put it on the steering column, then there'r be a lot more room for cup holders.
Heresy.
