Alignment probably didn't take into account wheel placement. They can move the wheels forward (which is what they should do on a lifted 4runner) or back if they're not paying attention, and just looking at the computer they use.
You should add your UCA's, then get it aligned properly with as much caster that they can get out of it (wheels moved as far forward as possible).
