the sub2000 is another great folding option.
You can build a short folding AR and beat the SBR "rules", consult your local dealer.

So, welcome to the police world, and mounting weapons. How's this for an idea: THE LOFT (Electronics Tray) | Weapon Storage | Trunk Storage | Products | Lund Industries
Nothing vehicle specific to a 4runner, but a very nice way to tuck it up overhead and locked.
There are other mounts used to mount weapons to the trunk lids. If you do a little searching for police weapon interior mount, you'll find some awesome stuff. It's not the cheapest, but it's made so that no one can get it but you. In fact, there's quite a few cool options with power locks, too.
If I was setting up a 4Runner for one of my unmarked units, that's the direction I'd look. It's usually preferred to be a second lock after the vehicle lock, so an electronic lock mount on the hatch might work?
Oh, the fun of weapon mounting!

If I were to do a trunk gun it would be a Ruger PCC9 with a bunch of Glock mags to accompany a Glock 19. Its a reliable, quick and easy takedown carbine that can be had for around $400, probably cheaper of you buy used.

To me it looks like your aimpoint or whatever optic that is could get smashed, but hey whatever works

Not saying things can’t get messed up, but it’s unlikely from some compression unless your mounts are complete crap.
Consider various vendors were throwing rifles with Aimpoints out of helicopters for the purpose of marketing durability, I would venture to guess you would be good to go.

Tons of room under there. It can be moved around.

i have never understood people who buy cheap truck guns. You are far likely to need to use it while out and about, instead of your house (unless you are in a terrible area?). if your life is going to depend on it youre gonna wanna drop a little coin to make sure it goes bang and not click when you really need it to.
i also recommend you never leave firearms in your vehicle. it breaks the powder down over time and hurts your velocities (on top of the theft thing). if you live in areas with extreme temp spreads and dont cycle out your ammo, it gets even worse. see below for an easy way around this.

one of the best loopholes of them all: enter the pistol brace. pair it with a law folder and you have a very capable rifle... sorry, i meant 'pistol'. ;)

it is now utterly useless.
dont break firearms apart, dont put them in the back, dont stow them under seats, and certainly dont leave them in your vehicle. this makes them useless when you need it most.
with the rise in SB braces, i recommend you buy a reputable (starting with aero or BCM) factory 'pistol' build (it doesnt need to be some gucci KAC or Radian, just something dependable) and put a law folder on it. put it in a backpack that you can keep in the passenger seat. this is the easiest way to get to it and all you really need to do is pull out, flip the folder over, and charge the weapon (most ar triggers are technically not drop safe, although another discussion for another day). when you go home or to places, just take the bag with you. dont put anything on the bag indicating what may be inside. problem solved.
if youre in a free state, and live next to other free states you can freely travel state to state with an ar pistol. you cant do that with an SBR (legally). plus id rather spend that 200 dollar stamp on a can.
one last thing, backpack guns are somewhat limited by the barrel length, which in turn has influence on what caliber you're going to pick: for instance, a 7.5 556 has horrible ballistics and the blast is incredibly concussive. buuuuut on the other hand, you can build a 6-8" 300 blk pistol and have it shoot suppressed/unsuppressed, supers, subs, etc. same goes for the ar9 platform: if you carry a glock as your concealed weapon, it may make a lot more sense to have another firearm that uses the same ammo and mags for ease. you really just need to be honest with your current needs and figure out what works best for you.
sorry for the long, very opinionated post, i have played with all of these setups extensively in the past and IMO, this is what works best.
one final thing (for the second time!), if you shoot at a private range and are able to do so, i recommend you incorporate retrieving your truck gun into some of your drills. if you're not an idiot and follow the 4 pillars of safety, you will never shoot your truck.
