The little rubber cushion on the passenger side is nearly centered on the seat while on the driver's side, it's on but like kinda off-centered and bulging to one side like a herniated disc if you've ever seen one. I think I need to re-center the disc but I'm not looking forward to taking it all apart again. Since I don't need all the space to completely remove the spring, only shuffle it a bit, I hope jacking it up will be enough without having to disconnect the shock and the panhard rod. Don't want to damage the shock though.

Yeap, that might do it. I had issues with mine flopping about any time the weight of the truck was taken off of them, basically any time it was on jacks. I went back and used some heavy duty outdoor rated double sided tape to secure them to the axle and haven't had further issue.
You should be able to fiddle with everything if you just let the bags go to atmophere (let air out and disconnect the valve or line somewhere). Also a little dish soap will go a long way for lubricating things up. I managed to install mine and never did anything more than jack up the truck and remove the rear wheels.
