I have a full length, no drill version on my 4Runner. When i first mounted my RTT to it, I had the same issue. My problem was that the RTT sat on 5 or 6 rails, but was only attached to 2 of them, so the other rails would squeak against the aluminum channel on the bottom of the RTT. I simply removed the bolts from the 2 rails attached to the RTT, lifted the RTT up a little and added some rubber window gasket where the Prinsu rails rubbed against the RTT rails. Solved my problem completely. For reference I had a Treeline Tamarack softshell at the time. I've currently got a gun case, awning, recovery boards, shovel and axe mounted to my Prinsu, no RTT, and it's silent.
As a side note, I also noticed the rails on my RTT itself were slightly loose after a year of using it, which was also causing a slight squeak. I unfolded my tent, removed the mattress and gave all the bolts a little adjustment.
