I have taken it back to the dealer and they disassembled it to check their work and they said they couldn't find anything wrong and no codes or indication of anything wrong from the computer. They put it all back and said they would talk to a national tech rep and see if there was anything they didn't know about.
Looking for anyone who has had a similar issue, or if this is related to the Recall, or if maybe I got a bad replacement pump? Sensor issue etc?
The truck always starts and runs good, but the long crank is extremely annoying and is likely an indication of some other potential underlying issue.

Long crank could definitely be related to the work you had completed with the fuel pump / fuel filter causing a lean condition. If the issues only started after the recall work I would stay on the dealer and let them know you are not pleased with the result and want it further investigated at their cost.
Toyota dealerships are notorious for poor recall work and it will never be put together as well as the factory. I had a different issue with my fuel pump recall. Check engine light and Trac Off light came on the dash after my fuel pump replacement. Getting error codes P0441 & P0455 both related to evaporative emissions system leaks. Went back and they repaired the issue. I believe it was an o-ring error as others have described. Worth reading and adding to the other thread.
