roof rail removal

Does any one know what you do with the holes in the roof when you remove the roof rails off a 2010 4runner sr5?

I bought some black 8mm x 25mm in length allen head bolts at Home Depot and put them in(not too tight,they are not holding anything and are not going anywhere......you don't want to crush that clear plastic sleeve they sit down in.) with a little black RTV to seal them .
The black bolts are corrosion resistant though I painted them black with Rustoleum paint anyways and I think they were like 80 cents a piece.They definitely need sealed as the nutplates are down in the roof and water will get in there and cause corrosion.
