Mechanically they are the same.
However, there are a lot of little differences (intake, throttle body, sensors, exhaust manifold, injectors, wiring harness, vacuum hoses valves).

I would keep everything electrical you have and swap over the mechanical components. My cousin and I just did this with an 87 and 89 22RE

Hey I know this is old but have a similar question. I have an 85 Toyota pickup 22re 4x4 and just got an 1988 22re form an auto. What are the differences and what do I need to do to keep the harness from the 88 to my 85 since my current one is jacked up? And would it even work?

If I understand correctly, you want to replace a 1985 22re with a 1988 22re from an auto trans equipped truck, but don't quite get what you're saying with the harness.

The trans bolt pattern on the block is same for manual and auto trans. The ECMs will be different because of the different types of transmissions and possibly for emissions system differences.
