Stock tires are generally very smooth. Probably, one of your tire is out of balance or defective. You can try to get Toyota or Discount Tire to balance them and see if there is anything wrong with them.
All-terrains are generally LOUDER and ROUGHER RIDING and lower fuel economy than stock tires. Again, this is a generalization. But if you're looking for something smoother than stock, going AT is not a good idea.
If you want new tires with smoothness, quiet, and mainly on-road (or with mild off-road capability), then get MICHELIN DEFENDER LTX M/S. You cannot go wrong with this tire.
