It's completely normal, mine has done it since new. The thud of the door closing makes the pinch sensor stop the window from moving. Annoying but is what it is. Close the door softer and it won't happen.

To lift the front of your 4Runner 1", the space is 1/2" thick. You will gain some distance between the bump stop and lower control arm however if you're constantly bottoming out you're either driving way too hard or you have other suspension issues.
Toyota doesn't make oil. Dealer oil changes are nothing but a waste of money. Those bulk tanks are filled with the absolute cheapest bulk oil they can get. Don't waste your $ at the dealer on anything, ever.
