I hate to ask, but do I put the silicone on top of the screw or remove the screw and put the silicone in and the put the screw back?

My '98 4Runner with factory installed roof rack is leaking from one bolt or screw area on the driver's side of the roof rack. Rain comes in the side and runs down the seat belt. Im a 62 yr old woman and can't get any shop to fix it for under $400. I would think sealing that one screw area...
