I dd'd mine supercharged. Gas mileage stayed the same if not a tiny bit better on the highway especially because of the power efficiency. I wouldn't sweat it. Mine was stock, no other upgrades other than a trans cooler.

If there is a bad actuator, which sounds like your problem, then you won't be able to do the program sequence and also will have weird alarm issues. Need to find which door lock is failing and replace the actuator.
