I had a rattle behind the dash on my 2010 TE. Come to find out, the noise was made outside the cabin from the front fender liner clips. These are the clips that hold the rubber mud shield on to protect the engine. It's worth a look.

My guess is that those softball size spots were repairs made at the factory when your truck was built. The repair was more than likely done correctly, but the repair Paint broke down over time with exposure to UV. This is a common problem on many White Toyota vehicles with monocoat paint jobs.

I'm no expert in corrosion protection, but it appears we should be talking about the ED film build on the part that is rusting. The OP's part may have had a low film build, making it more prone to rust quicker than normal. Toyota's standards for painting quality are typically above and beyond...
