The SAI is too low because of the lift. That can be alleviated with aftermarket UCAs. They did a really good job on that alignment though, all things considered. Definitely got it as close as they probably could.

Flush brake fluid with something better than stock, and install better pads. Rotors are probably fine, maybe get them resurfaced if they really need it. Those are the most cost-conscious ways to try improving braking, and usually work well enough. After that, other upgrades can get expensive.
