I had the same issue with water dripping down the inside of my windshield after I bought it from one of my cousins. I can tell someone did a pretty crap job of putting the seal back on. I filled it with clear silicone, no issues since. I figure if I ever need to replace the windshield I'll deal...

Silicone will do the trick, just don't get it everywhere.
