I had a similar problem. It was in fact the dust shield. But when the brakes were cold, the metal contracted enough to not make contact. After driving a bit, noise was back. I went and bent it out a bit and noise never came back.
The only thing to consider is that these gearboxes tend to overheat at highway speeds. I know Mercedes did a recall on the 4x4² for the same thing.
I would think this would be something that gets trailered over long distance, but who knows.
It definitely makes a difference if you have to make an evasive maneuver on the freeway at like 75. Body roll significantly reduced. That said, unless I'm on a 65+ road, I'm usually driving around with KDSS off. Provides a smoother ride through potholes and whatnot with it off.

Parasitic load draining the battery?
Check the battery voltage with a multimeter at night, then again in the morning.
Maybe clean the terminals.
I had an alternator go at about 70k on mine, dealer covered it and the battery under warranty. Wasn't slow cranking though.

Was originally loose terminals. Addressed that and it worked for a bit.
Then the alternator went. Dealer replaced under extended warranty, even with the ARB dual and an accessory fuse panel tied to the battery. They even covered the battery.
Warranty paid for itself already.
The dealerships love these 'deals' so much because they are taking you for a ride.
This is such a bonehead move, don't do it.
The TSS and other nanny shit is just something else to go wrong. Don't pretend a 4runner is some luxury vehicle because of the price. It isn't.
