Get a Yakima or Thule rack system with wider bars; they both offer systems that mount to the factory side rails. Put the Skybox on one side and get a proper kayak rack for the other side

Unfortunately your not going to find many (if any) 16" wheels to clear the larger brakes. You can try the smaller brakes or bigger wheels.

I was under the impression the MetalTech extended brake lines were designed for their extended travel rear kit which has the ~3" lift springs, bump stop spacer and extended travel shocks. If you had more lift I think they would fit better.

I would also suggest HIR's since you have a regular (non projector) light housing.
