+1 on this. NEVER use anything abrasive on your paint if you don't want to ruin the finish. If that doesn't work use a light cutting compound and a random orbital/buffer to even the clear coat out.

From someone who just replaced the hub/bearing assemblies this past weekend, I would say its possible, but not probable, that the boots on the cv axles could have been damaged. Once you remove the lower control arm spindle/hub bolts the axle just slides out of the hub and lays quietly on the LCA...
