I also agree with Injector itself being the issue. Cleaning and flowing would not fix a internal coil failure.

Anybody know if part number #ptr10-34950-04 would work ? I found some for sale on eBay but it states for Tacoma 3.4 , t-100 3.4 just wondering if these can possible work.

sounds like a early stage of a head gasket failure hence the misfire only when cold, a failing fuel injector would be more predominate. When you let it sit over night as the coolant system depressurizes coolant drips into the cylinder and causes a misfire/stumble at cold start up and clears up...
