rhino lining would definately be the best but depending on what you want to put in there, maybe some of that rubberized undercoating would work. that stuff is actually pretty sweet i used it over my patches in my kayak
i know you want a kind of low profile one, but this is the only type of thing i could find without having a full roof rack, but you could drill custom holes to have the lights in front of the bar and not on top so it doesnt look so bad. and keeps them low to the roof.

well to give you an idea, i bought my 04 2 years ago, i paid 14000 for mine with a little over 100k (i know a little much, but it was a toyota certified preowned) and other than upgrades, all ive done is change oil and put a rear set of disk's that were pretty warped. toyota's are IMO the best...
i've tried a bunch of different things, my favorite so far is the mothers VLR it's a vinyl leather a rubber cleaner, good to just have in the center console for spills and whatnot, no greasy shiny look, and the stuff smells good
i just did mine at home, took about a day, used the index card trick, 320 grit sand paper, some self etching primer and a duplicolor rim paint. im really happy with the outcome, it's a flat black.
