I was wondering the same thing! My guess is that the size of the rim does matter. A larger rim would cause the stock tire to be larger? Not too sure, but my runner has the fj springs and daystar spacers with stock sr5 rims and tires and its still lower than or the same size as some of the sport...

Problem Fixed! Well for the time being... just had to WD-40 the top of the shocks. If the problem persist I'll post, but hopefully this fixed the problem. Thanks for all your help guys.
